Scrivener is great, mainly for novelist but you can use for scripts too. I use pen and paper, excel and my old favourite a roll of plain lining wall paper!
Shot Lister app on iPad is pretty good for scheduling. Tagger in Final Draft for script breakdown is really good but does mean you need Final Draft in the first place.
I'm not advocating for it (or any particular software for that matter), but you might check out StudioBinder. They're kinda known for exactly that.

A legal pad & pencil works for me.
Look up what the documents look like - breakdown sheet; shooting schedule (I've taught indie filmmakers to make their strips out of Excel)

Gorilla software is a real good for doing breakdowns and scheduling.
